Joe commanded by Duke Hauser (Channing Tatum), when the President of Pakistan was assassinated, the President of the USA / Zartan sends the GI Joes to recover a nuclear warhead to a missile launch silo; the team completes its mission without problems. The unit is later decimated in an air raid, after being framed for stealing a nuclear warhead, Duke is killed in the course of it. The only survivors are: Roadblock (Dwayne Johnson), Duke’s sergeant major and best friend, Lady Jaye, and Flint. Meanwhile, Snake Eyes (Ray Park) is blamed for the death of the President of Pakistan.

After the attack, Roadblock, Lady Jaye and Flint emerge from a well where they had hidden and conclude that the only person who had ordered the attack was the president and they are preparing to return to the United States somehow. Zartan invites the leaders of the nuclear powers to a summit to discuss nuclear disarmament. Snake Eyes is arrested and taken to a maximum security prison, which is hundreds of meters deep underground. There, it is revealed that it is not actually Snake Eyes, but Storm Shadow, who is the true perpetrator of the assassination of the President of Pakistan. After being taken into custody, Storm Shadow fakes a heart attack, then wakes up and assassinates all personnel and frees Commander Cobra. Firefly arrives and detonates fireflies that explode and joins Storm Shadow and Cobra. However, the prison warden (Walton Goggins) blows up some cooling barrels, seriously injuring Storm Shadow. With this, Cobra orders to take Storm Shadow to a refuge in some mountains to heal himself.

There, they see the possibility that the President is not himself; Roadblock suggests a possible ally, General Joseph “Joe” Colton (Bruce Willis), who provides them with weapons, and helps them infiltrate a fundraising event the President is attending. At the same time, at a secret facility to monitor the progress of the ZEUS Tank HISS (High Speed Sentry) project and construction, Zartan informs Cobra and Firefly of the remaining three Joes. In Tokyo, Storm Shadow’s cousin, Jinx, is ordered by the master Blind Master to capture Storm Shadow to make him answer for the death of her master, she being accompanied by the real Snake Eyes.
